if I have data from experiments with mouse tissues, can I use the human model or do I have to train a mouse model. Alternatively, is there a mouse model which would be better than the human one.
I have not worked with Bambu yet, but would like to know beforehand.

In most typical use cases you do not need to worry about the model being used as it should train on the data you provide it. To answer you question directly, for advanced use cases where you either want to use the default model or supply your own model we found that a model trained on human data works well on mouse data.
